If you don't scan shit the game never gives you a very clear idea as to why a giant alien jellyfish/tank just popped out of the ground, or what the significance of it is.
YEAH AND THAT FUCKING RULED.

Played the game like three times before I knew what was going on and it owned.

Super Metroid never told you why Kraid or anyone who wasn't Ridley wanted to kill your ass! They were just massive pissed-off native monsters desirous to kill all humans. Same with Prime, only there IS a reason there if you feel like digging around for it.

The knowledge that it is there if I want to go find out is, to me, preferable to being locked in a room with a computer who won't let me out until I watch its cutscene.

Metroid Prime did it all kinds of perfectly.

Did one of the scans lightly touch on the Fridge Logic of the doors being coded to Samus' beams and not the pirates, or am I making things up again.

I think Prime attempts to establish that most doors have a certain kind of shielding, which, by a coincidence, certain types of weapon fire can disrupt. But at no point does it explain why they use so many of the cheap doors with the blue shielding.

I vaguely remember that they put the shielded doors there in an attempt to keep the local wildlife out of their installations, the assumption being that the animals don't have energy weapons.

They're pretty good at burrowing and swarming through vents though. Also some of them do have energy weapons.

...also Mother Brain's life energy.

But mostly maternal rage.

You know, they never do explore what relationship the Metroids have with, you know, Mother Brain.  Or their actual mother, the Metroid Queen.  Come to think of it that whole series is all about matricide in one form or another.

If Metroid Prime 3 is to be taken as canon - which it probably won't be! - then Mother Brain is just an Aurora Unit with a female personality. It is said that the AUs can be given male, female, or gender-neutral personalities.

Now, I would like to learn more about the whole Metroid Queen thing. Fusion's manual said that the Chozo created the Metroids to kill the X Parasites, and although that's a retcon, I'd like to know why they would create a horrible, life-sucking, requires-subzero-temperatures-and-then-five-powerful-missles-to-kill creatures and allow them to metamorphose into more powerful adult forms.

Because X parasites like to take the form of invincible, implacable hunter-killer clones of whatever they infect.  And they were infecting psychic birds from beyond the grave.

Okay, fair enough. So can we also assume that they developed the Power Armor to defeat the Metroids in case they got out of hand? The end of Zero Mission has a mural of a Chozo wearing the same type of armor as Samus, so she's not the only one to use it.

Other M comes after Super Metroid, before Fusion.  The chronology of the series is very confusing.

I suppose this is the case, but it's never implied that Mother Brain has a personality in anything except Captain N.  I guess that's your point, but I don't want Mother Brain to suddenly be a chatty bitch.  I've had enough games where you play a solitary figure struggling against a taunting feminine AI.
